1. You can manage all the image sizes by going to Appearance → Customize → General → Manage Image Sizes,
2. Generally, you shouldn't disable any image sizes because Soledad contains numerous post layouts, each requiring unique image sizes. You can use the Media Cleaner plugin to save storage space: https://wordpress.org/plugins/media-cleaner/
I'm confused by image sizes and wonder if I can disable some in my theme from being generated by Shortpixel.
I noticed under "manage image sizes" in Soledad it lists the following
Yet under "media settings" in WP Settings it lists the following
Which sizes can I disable and should I change any of these WP settings?

As I checked on your site - based on your configs, here all image sizes you can disable:
For image sizes from WordPress itself on "Media Settings" - you should keep it because many plugins use it to get it works.
